Where Found
The grandfather clock in the first safe room, two from the stacking book puzzle, the hall of armour, the faceless servant, a statue room, the burnt skeleton, and the dead thief.

Used in the statues to unlock several doors.
Notes
Eight total Eye gems are used during the quest. Six are used to get to the Scythe key, and the last two are used to get to the shrine of the son.
